The Mod Manager will create a folder ' Mods ' in Fallout4/Data to manage the installed and activated mods. this is all on Vortex stupid system as this also happens on FO3 and newvegas when switching profiles somehow for some stupid reason vortex decided to hide the esm files causing the crashes. Im not 100 sure but I believe the Fallout 4 Launcher resets them and inserts all esp files in the data folder. That's what happens when you don't use a mod ss up a little, insignificant single detail and stuff stops working entirely.
